DEA investigator Steve Murphy arrives in Bogotá as Pablo Escobar turns a smuggling business into a cocaine empire. Escobar and his cousin Gustavo move their product into Miami through the Lion and Carlos Lehder, joining forces with the Ochoa brothers and Gonzalo Rodríguez Gacha. The money grows so quickly that cash has to be buried. Murphy works with Javier Peña and Colombian police commander Horacio Carrillo, while his wife Connie works as a nurse. Threats against their household make the cartel's reach personal.

Escobar wants political legitimacy as well as wealth. Journalist Valeria Vélez supports his ambitions and becomes his lover, but Justice Minister Rodrigo Lara Bonilla publicly exposes his criminal background. Escobar leaves Congress and orders Lara's murder. The threat of extradition drives an escalating campaign against the state. The series depicts him financing the Palace of Justice assault to destroy evidence, and manipulating a young man into carrying a bomb aboard Avianca Flight 203. Murphy persuades presidential candidate César Gaviria not to board, saving him while the other passengers are killed. The hunt also closes in on Gacha, who dies after a raid that kills his son.

Eventually Escobar negotiates a surrender on conditions that protect him from extradition. His custom prison, La Catedral, is guarded by his own men and becomes a place for parties rather than meaningful confinement. The apparent settlement leaves Murphy and Peña confronting a kingpin who still enjoys extraordinary freedom. Escobar's violence inside the prison breaks his arrangement with Gaviria. A government intervention ends in a bloody confrontation, and Escobar escapes. The season closes with the prison deal ruined and the manhunt about to begin again.
