Jake and Holt begin the season hiding in Florida under witness-protection identities after Figgis threatens them. They try to draw the mob boss out, and the Nine-Nine drives down to help when the plan puts U.S. Marshal Karen Haas in danger. The squad defeats Figgis's crew and forces Figgis himself to surrender, but Amy shoots Jake in the leg to stop him being killed. Back in Brooklyn, temporary captain C.J. punishes the team with the night shift for leaving New York; Holt eventually helps the precinct return to days.

Jake and Amy move in together after a bet over which apartment they can keep. Rosa and Pimento resume their relationship but postpone their wedding when they realize they are not ready to marry so quickly. Charles and Genevieve adopt Nikolaj, while Gina is struck by a bus and later learns she is pregnant with Milton Boyle's child. Terry is racially profiled near his home, forcing Holt to weigh Terry's complaint against the career consequences of challenging the department.

Jake and Rosa compete for places on Lieutenant Melanie Hawkins's task force, then discover she is corrupt. Pimento helps them pose as dirty cops to gather evidence, but Hawkins turns the operation against them: she misdirects the squad during a staged bank robbery and makes Jake and Rosa look like its leaders. At trial, false evidence and her supposed witness defeat their defense. The jury finds both detectives guilty, leaving them facing a fifteen-year prison sentence at the season's end.
