Phil Coulson returns to field work and builds a small team around the Bus: agents Melinda May, Grant Ward, and scientists Leo Fitz and Jemma Simmons. Hacker Skye joins them after crossing paths with Mike Peterson, whose strength comes from the dangerous Centipede project. Their early cases connect enhanced people and strange technology to a larger operation. Meanwhile, Coulson’s unexplained survival after his apparent death keeps troubling him, and the team learns that S.H.I.E.L.D. revived him with a treatment derived from a blue alien body. His memories of the ordeal were replaced, and the doctor who oversaw his revival said Coulson had lost the will to live.

The case-of-the-week pattern breaks when the agents discover that HYDRA has secretly infiltrated S.H.I.E.L.D. Ward, trusted by Coulson and Skye, is exposed as a HYDRA operative working with his former mentor, John Garrett. The betrayal lands during a wider collapse: the team is hunted by former allies, and Fitz and Simmons are left in mortal danger after Ward abandons them in the ocean. Fury helps Coulson’s group strike back, while Skye uses her hacking skills to turn the team’s captured files against HYDRA.

Garrett’s Centipede soldiers and the surviving agents converge on the HYDRA base. Garrett has used the same alien-derived treatment as Coulson and becomes stronger, but unstable; Coulson kills him with a confiscated S.H.I.E.L.D. weapon. Ward survives and is taken prisoner. Fury asks Coulson to rebuild S.H.I.E.L.D., and the season closes with Coulson carving the strange symbols that Garrett had obsessively drawn. The agency is shattered, its loyalists are scattered, and the truth behind Skye’s origins remains unresolved.
